Whatever damage is the thing that actually kills them. If you kill them with a void grenade it will count, but injuring them with one and then finishing them off with a kinetic weapon will not. The easiest way to finish those challenges is usually to equip a matching energy weapon and get your kills with that (ie: a void auto rifle).
